The documentation https://spiradoc.inflectra.com/Migration-and-Integration/Project-Backup-and-Migration/ is describing that the backup and migration tool is only for SpiraTeam v3.2, v4.x and v5.x.
How can we backup projects in v6.x?

You can use that tool with v6.x as well but it doesn't yet handle all the v6.x new fields.
A new tool that handles the additional v6.x fields is in the works.
